Just round the final result to the desired digits :

print(diagonal.round(5))

array([[ 32.46425,   0.     ,   0.     ,   0.     ],
       [  0.     ,  -2.46425,   0.     ,   0.     ],
       [  0.     ,   0.     ,   0.     ,   0.     ],
       [  0.     ,   0.     ,   0.     ,   0.     ]])

Don't confuse precision of computation and printing policies.
